After files replacement, and after pasting files Settings.txt and InstalledPlugins.txt and restarting the store, you need to run https://yourstore.com/upgrade and press the upgrade button :) It will install new permissions, new tasks.

You are not able to upgrade store from beta to official release. Beta should be used only for testing purposes. Upgrades should be done from stable to stable versions. You need to install it again.
